They were under different topics, as a result they could not be linked. For every kit on Scalemates the correct topic must be selected, which is the subject depicted (In this case ASW-G-08 Gundam Barbatos Lupus). With Gundam and some other subjects a lot of the kits are miscategorized on their generic topic ("Gundam") or line rather than the actual subject. There's a nice big warning when entering a new kit to not do this but that doesn't seem to work all that well in practice.
This also applies to the other data suggestions you made, they will have to be cleaned up and categorized correctly manually. Maybe a system could be implemented where certain topics are "forbidden" from use and give a nice explanatory popup to prevent this?

This is especially relevant for the Build series of lines, which almost always use parts from existing kits, and in most cases are almost entirely the parts of an existing kit with new parts added. It's also relevant for lines that use one or more common base parts, like the HGIBO line that heavily reuses parts first introduced with the HG Gundam Barbatos Gundam Barbatos (Bandai 0201873, 1:144)
The Barbatos Lupus kit is currently listed as being a New Tool kit, but it would be far more accurate and useful to listed it as a rebox of the original Barbatos kit with new parts, which is not currently possible.

This could be solved by classing them all under the same main base topic and using the Markings option to specify the variant, similar to how it's already done with a lot of other vehicles. For example:
F-16A Fighting Falcon (Revell 04363, 1:72)
Lockheed Martin F-16 C Solo Türk (Revell 04844, 1:72)
These both depict variants of the same base F-16 plane but are different variants with a lot of different parts as a result.
So for the example the Barbatos Lupus would fall under the Barbatos topic with the markings defining it as the Barbatos Lupus, and then it can be linked as a new parts kit of the original.
